A national computing infrastructure available to trainers
Are you a trainer looking for a solution to host your training sessions for varying lengths of time?
IFB supports training programmes (university courses, science schools, continuing education, workshops, hackathons, etc.) by providing bioinformatics and IT infrastructure with appropriate tools. Whether through the implementation of dedicated virtual machines on Biosphère (the IFB’s cloud federation) or the creation of shared workspaces on the IFB’s Core cluster, trainers can access computing resources and specific bioinformatics environments for their students.
The application procedures are as follows:
The IFB Core Cluster can host training sessions of varying lengths (ranging from one-day practical sessions to training courses lasting several months).
Training can be carried out:
- from the cluster login node via SSH
- or from the OnDemand portal to use JupyterLab or Rstudio
- or from https://usegalaxy.fr
Access to the Rstudio Server and JupyterLab tools is available via the Open Ondemand portal. We provide an overview page and documentation to help you discover Open OnDemand.
For https://usegalaxy.fr, please refer directly to point #5.
We must have all the information relating to the training course (tools to be installed, student accounts to be created, bookings to be made, etc.) at least 3 weeks before the start of the training course.
- The service request
- Creation of instructor and student accounts
We ask trainers to have a personal account. To do so, please request your account.
For student accounts, we recommend:
- generic accounts such as student1, student2, etc. in the case of short practical training courses (in all cases less than one month).
- personal accounts for longer training courses.
The IFB Core Cluster team can create generic accounts for you.
For personal accounts, students can apply for an account at https://my.cluster.france-bioinformatique.fr/, specifying the name of the project used for the training. Personal accounts also allow students to continue using the cluster after the training has ended.
The instructor, as the project owner, can then add students to the project. If this solution is not possible, we can also create batches of student accounts using a list of names.
We must have all the information relating to the training course (tools to be installed, student accounts to be created, bookings to be made, etc.) at least 3 weeks before the start of the training course.
- Special requirements for the project
If you require specific subfolders in the project, you must explain your requirements in the service request.
For example, you could have a data subfolder that is read-only for students. Or you could have a subproject for each student that is read-only for other students but writable for the student and instructor.
Once you have explained your requirements in the service request, we will set up these subfolders for you.
- Reservation of computing nodes
We can reserve computing nodes for your training sessions. Reservations are useful for short training sessions such as practical work, where it is crucial to avoid latency or performance issues.
To use the reservation, the learner must execute the command: module load training/<training name>
- Specific case of usegalaxy.fr
The instance https://usegalaxy.fr uses its own authentication system, separate from the cluster.
It is not currently possible to create anonymous accounts, but please note that account creation is quick on usegalaxy.co.uk and does not require any validation steps.
Training requests can be made directly at https://usegalaxy.fr/tiaas.
To use the IFB Cloud Federation, consult the procedure available on Biosphère and apply for an account.
